Let's recap the clues:

You have a custom ROM that does away with Retro mode.
There's an FPGA dev board plugged into it that has a ribbon cable coming out of it, but I don't see where it connects.

Going to need more to go on, Martin, as this Sherlock is struggling.

It's 4000-04 which also means it's a relatively early system. I wasn't aware that the keyboard font was an indication it was an earlier machine? I have seen them of 512s2's.

All the more reason to get an MFX!

Obviously a look inside is good, but if returns 0, you have 32k. If it returns 1, you have 64k
